Is the doctor really dead?
What if the boaties weren't lying and the doctor IS fine... back then. Remeber, there seems to be a time difference between the island and the outside world. What if the doctor is dead and washes ashore in the future. When Dan talks to the boat he's talking 30 minutes back in time. So that means some serious shit might be going down on that boat real soon!
Re: Is the doctor really dead?
The next time we see the freighter, I'm sure we will see the doctor alive. Then they'll play some creepy music for emphasis. Then, at some point, his throat will be slit and he'll be thrown overboard.

Oh yeah, the Doc is A-ok...clearly they used Faraday to be the go between, just as he was when he noticed the half-hour time shift, in order to further the Time Travel theme of the show. As David3 said, it's almost too easy to predict, but what a great scene it'll make when they show the Doc alive on the boat, and then getting his throat slit AFTER Daniel contacts them. It'll be as good as pizza and beer after a beer-league game: you know you're getting it, but man it's good when it arrives at the table...
Re: Is the doctor really dead?
I agree with David; next episode, we'll see the Doc, then at the end of the episode (but hopefully not, because that's a pretty weak reveal) we'll see his throat be slit and body thrown overboard. As someone pointed out at the beginning of the season, the writers seem to be making a point of reallllly spelling things out for the viewer this season...
